    Then it's not Mach3 which answers half your question.! . . . There is one other possibility.? Check you don't have a tool height offset set in tool table.

    can you make a simple program such as a 50mm square part, face it off and post the code so we can see what fusion is producing

    I will do that now as I'm still trying to fix it, its driving me crazy. I have played about with the hights in fusion 360 with no look. Mach 3 is showing it to be 2mm above the zero so it knows where the end mill is at least.

    I ran a test piece and it cut everything fine so a copied the hights I used in 360 that were pre-set and used them on the work I am having issues with and it still started cutting 2mm above the z axis zero height which has frustrated me even further, the readout on mach3 knows it is cutting +2mm

    Explain what you mean by copied the heights.! . . Copied them to where.?

    post the code your having trouble with so can check it out.

    I mean the retract height, stock height ect. The heights tab in fusion 360.

    I think I know what is happening. You have your top height as stock top rather than model top. If there is stock left on in your setup then it will try to machine that away first by starting in free air above your zero. When you post your code tomorrow send a picture of the stock tab in the setup so we can check that out too
