I assume you are still using LinuxCNC. I don't know how configuring this software works on the Pi but check that the pin mapping for the GPIO pins on the Pi matches the controller.
An optimist says the glass is half full, a pessimist says the glass is half empty, an engineer says you're using the wrong sized glass.
