The ribbon cables you have connected are for the motor. The stepper shield is made for the A4988 stepper drivers, and if you want to replace those drivers with something else then you need to connect...

If it is not marked up. Take the fuse out then check with a meter which of the two terminal on the right hand side is connected to the fuse carrier. Connect the one that is connected to the fuse...

you need to use a multimeter ( or a simple battery & bulb continuity tester )to confirm which two wires goes to each motor winding
if you find you have 3 ohms or so between the red & yellow... -

I can’t see this being a problem, more so if you use shielded cables. I would try and keep the cable runs as clear as you can; I would maybe look to keep the rack under the cnc with the other stuff...
